I consider this to be a common problem.
I hate it when things start at boot.
Especially things that haven't been set up properly. If I didn't set it up yet, why would you guess that the next boot would be a good idea? You're probably going to ask me to reboot again anyway. Meaning that if I did as you wanted I wouldn't be able to use my computer for ten minutes.
I am also frequently asked to "fix" computers, and these will typically take forever to boot up due to garbage like this: ninety thousand programs all competing for the user's attention. Mysteriously, they all have an extremely urgent problem which absolutely has to be fixed now (and I better hurry - you don't want urgent problems being unsolved for another six months).
Windows should have a prompt each time, saying
"Application X wants to start when the computer starts. Do you want to allow this?"
and maybe tell the user that only a few things like antivirus and firewall software might be beneficial to start at boot. Windows already has the annoying OK/Cancel for regular install, but there should be a separate one for boot.
